What is CLC Genomics

Focus on results, not on data processing

QIAGEN CLC Genomics is a suite of bioinformatics tools for analysing sequencing and other omics data. It is designed for users who do not want or need to build their own workflows in Bash or Python. Analysis workflows are assembled in an intuitive drag-and-drop graphical interface, and results are presented as interactive visualisations and clear tables suitable for further processing, for example in Excel. The platform is used by lab analysts, translational researchers, molecular pathologists and students. ISO 9001 certification applies to the software development process and confirms that its quality is systematically managed.

CLC Genomics supports data from commonly used sequencing platforms, including Illumina, Ion Torrent, Oxford Nanopore, PacBio, MGI and Sanger sequencing, and runs on a range of operating systems. It offers ready-made workflows for a quick start to analysis, which can be further customised to your needs. The solution scales from a standalone desktop installation through an enterprise server to the AWS cloud environment for high-throughput automation and larger numbers of users.

Key features

What CLC Workbench offers in one tool

Graphical interface without coding

Workflows are built in a drag-and-drop interface, with no knowledge of Bash or Python required.

Support for multiple sequencing platforms

Supports data from Illumina, Ion Torrent, Oxford Nanopore, PacBio, BGI/MGI and Sanger sequencing in a single environment.

Ready-made workflows in one place

Ready-made workflows for RNA-seq, DNA-seq, methylation, variant calling, single-cell analysis and other applications, with the option to customise them.

De novo genome assembly

Efficient algorithms for assembling new genomes without a reference sequence: microorganisms, previously undescribed species and novel viruses.

Interactive visualisations

Read mapping views, variant tables, expression heatmaps and phylogenetic trees. All in one environment.

Modular extensions

CLC can be extended with 6 specialised modules for microbiology, single-cell analysis, biomedical genomics, whole-genome alignment, LightSpeed NGS and genome finishing.

Modules

Extend CLC to suit your needs

Microbial Genomics

Microbial typing, antimicrobial resistance detection, gene finding and annotation, and taxonomic and functional microbiome analysis.

Single-Cell Analysis

A comprehensive toolset for single-cell analysis: gene expression, spatial transcriptomics, immune repertoire, chromatin accessibility and more.

Biomedical Genomics

Ready-made workflows for analysing human, mouse and rat data, including hereditary disease and somatic variant detection.

Whole Genome Alignment

Comparison and alignment of whole genomes for studying evolutionary relationships.

LightSpeed NGS Analysis

High-speed NGS data processing for hereditary and somatic variant analysis, with automated processing of raw FASTQ data.

Genome Finishing

A specialised toolset for finishing and closing high-quality genome assemblies.

Applications

Who and what CLC is best suited for

RNA-seq analysis

Differential expression, alternative splicing, isoform detection and small RNA analysis. Clear visualisations include heatmaps of differentially expressed genes and volcano plots.

Cancer NGS panels

Somatic variant detection, tumour-normal comparison and gene fusion detection. Ready-made workflows are available for Twist, QIAseq and TruSight panels.

Whole-genome and exome analysis

Workflows for WGS and WES with ACMG-based annotation, GATK-compatible variant calling and annotation via ClinVar and HGMD.

Microbial genomics

Tools for bacterial genome assembly, plasmid detection, antimicrobial resistance profiling and typing using MLST and wgSNP.

Metagenomics

Analysis of 16S and shotgun metagenomic data, taxonomic classification and functional profiling of clinical and environmental samples.

Single-cell RNA-seq

The Single Cell Analysis module provides quality control, clustering, UMAP projection and cell type annotation. It offers an alternative to tools such as Seurat or Scanpy, with no coding required.
